Software Update - MATLAB R2103a

MATLAB
MATLAB R2013a has been installed on the 64-bit workstations and the compute servers managed by RHPCS.  The ms workstations are still running MATLAB R2102b, which was the last version to support 32-bit processors.

For the next week or so, the command matlab will still bring up R2011b; you can get the new version with the command matlab-r2013a.

To run the new version from an ms workstation, you can first ssh to a compute server; for example ...

shh bayes
matlab

Software Updates - R 3.0.0 and R 2.15.3; RStudio

R 3.0.0 and R 2.15.3 have been installed on the ms compute servers and workstations.  Version 2.15.3 will be the default run by the command R for now; to run version 3, use R-3.0.0.

I will make version 3.0.0 - or an update to it - in a few weeks once we're sure it's  not going to cause any problems.

RStudio has been installed on systems which did not already have it; use rstudio to launch it.  RStudio uses the default version of R.

Adobe Acrobat XI Professional Licenses at ca. $10

UTS is putting in a bulk order for licenses of Adobe Acrobat XI Pro; the cost per license should be about $10 per year.  That compares to $79.99 at Titles for a boxed copy - or US$449 (!) retail.

I say "about $10" because the exact price per license will depend on the number of responses UTS gets.

Email UTS to let them know how many copies you would like by the end of Friday, February 22nd.

More About MATLAB Error

The MATLAB problem reported earlier is affecting only a few people and only in particular circumstances.

If you run the command 'matlab' and get this error message ...

Fatal Error on startup: Internal Error: Failure occurs during desktop startup. Details: Failure loading desktop class.

... then try this:

cd ~/Documents
matlab

We are working on a proper fix.

MATLAB Problems on Workstations and Servers

Some people are experiencing problems with MATLAB using the graphical interface on the workstations and servers; we're looking into it.   Do let us know if you are unable to start MATLAB with graphics.

MATLAB works fine in console mode, however, and can display plots just fine.  Just enter ...

SAS 9.2 Running on the New Bayes

SAS 9.2 is available again, now in a 64-bit installation on the new version of bayes, the stats computation server.

Bayes is Dead; Long Live Bayes

The stats compute server, bayes, failed early this term.  I've replaced this 2005 physical box (four-32-bit-core Xeon, 16Gb RAM) with a virtual server with eight 64-bit Xeon cores and 24Gb RAM.  This new server is also called bayes and is basically identical to anatolius, the general-purpose compute server.

SAS will be available on bayes later on this week.

Certificate Problem for Web Sites Fixed

Some browser and operating-system combinations were giving security-certificate errors when making encrypted web (i.e. https) connections to servers on ms.mcmaster.ca earlier today; most significantly, this affected http://mathmail.mcmaster.ca.  Some browsers (.e.g firefox under linux) were throwing up alarming error messages as a consequence (though it was possible to click through and go to the web sites).

That problem has been fixed.

For the record, the problem as that Certificate Chain File was expired, even though the Certificate and Key were themselves still good.  Interestingly, the error message depended very much on the specific browser: firefox under linux reported an "invalid security certificate", firefox under OS X had no problems at all, chrome under linux complained that " this page has insecure content" and chome on OS X reported "not yet valid".

Adobe Acrobat Licenses

For the past two years, we have been able to buy annual licenses for Adobe Acrobat Professional (now called Acrobat X Pro) for about $10.  UTS has announced that they are negotiating a renewal for 2012/2013 and that they expect the cost to be higher than $10 per copy.

MATLAB License Server Still Unavailable

The power in ABB was turned back on at 6:12 pm this evening, but the MATLAB license server is still unavailable.

MATLAB Unavailable from 4pm to 6pm Thursday

MATLAB will not be available on Math & Stats servers and workstations today from 4pm to 6pm as Facility Services has shut off the power for the ABB server room (which is where the license server lives) in order to complete some work.

R, MATLAB Upgraded

The latest versions of R (2.14.1) and MATLAB (R2011b) have been installed on the ms workstations and compute servers.  The previous versions will be accessible for a few more weeks (R-2.14.0; matlab-r2011a).

OS X Lion - Things to Note Before You Upgrade

OS X Lion - version 10.7 - is now available for $29.99 via the App Store.  The upgrade happens over the network, so you don't need any media.  The entire process took me about 1.5 hours from a campus network connection and only about 10G of extra disk space was required in the end.

Some things to note about Lion before you decide to upgrade ...
  • fink and all fink-installed apps (found under /sw) will need to be recompiled
  • the new Mail app is not working with the mathmail.mcamster.ca IMAP server; I haven't got this sorted out yet
    • you need to 1) make sure that your ms.mcmaster.ca password is shorter than thirteen characters; 2) either turn SSL off and back on or recreate your mathmail account settings; details here. (updated 2011/0802)
    • it works with Univmail and Gmail just fine, though
  • XCode (gcc et al.) is not included with the Lion download, but you can install it (for free) from the App Store.
  • neither is Java included as part of the Lion installation, but it can be downloaded (for free) from Apple (though not from the App Store, oddly); see http://support.apple.com/kb/DL1421.
  • the XQuartz build of X11 has some window-focussing issues; the stock OS X X11 appears to work better (it's been several years since that has been the case)
    • the XQuartz release of X11 of 2011/07/20 works perfectly well on Lion, though the stock version seems to work just fine, too. (updated 2011/07/27)
  • autos does not follow certain NFS (e.g. /net/hal/share/macos) properly. Or rather, it follows the specs very strictly, and so certain types of exports which other autofs implementations (e.g. OS X 10.6, most linuxes) have no trouble with, just give errors.  This may be tweakable.

A few other notes for those who upgrade ...
  • MacTeX/TeXLive works just fine; if you were using teTeX via fink, you should take the opportunity to switch to MacTeX (the Mac bundle which contains TeXLive)

Firefox 4.0 Available

I've installed Firefox 4.0 on the ms workstations but I have not made it the default since this is a .0 release and so a little bit suspect; the Firefox icon will still bring up version 3.5.

But you can try Firefox 4 with the command firefox4 (at a command prompt or via Alt-F2).

SAS 9.2 is now installed on bayes, which is far more capable machine the redpine.

SAS / redpine Unavailable

SAS is unavailable temporarily because the only Sun Solaris system, redpine, has crashed. I am working to bring redpine back on-line. The department is reconsidering a linux license for SAS in the event that redpine isn't repairable (the cost for the linux version something line twenty times that of our current Solaris license, thus the reluctance to retire venerable redpine).

The plan, at present, is for the department to make SAS available one way or another.

R Problem: Using Older Version

My R upgrade broke when I propagated it to the ms workstations. For now, the command R will bring up R 2.11.0 instead of 2.12.1.

R 2.12.1 has been installed on the ms workstations, compute servers and other RHPCS-managed linux workstations. BioConductor and previously requested packages have been installed with 2.12.1.

Let us know if any packages are missing or if find any other problems.

Maple 14 has been installed (or is being installed) on all RHPCS-managed workstations and compute servers for which is is licensed. The license server is not responding properly to Maple 13 license requests right now; fixing it will be a low-priority task unless I hear that someone really needs that version.

MATLAB License Errors: Fixed (again)

We ran into more problems with the new MATLAB license server. We've gone back to the previous configuration and so this morning's MATLAB problems are resolved.

Purge of Old MATLAB, Maple, R Versions

I will be removing some of the older versions Maple (ver. <= 11), MATLAB (ver. <= 2007b) and R (ver. < 2.9.2) from the compute servers and linux workstations next week; let me know if you need one of these old versions for specific research or instructional reasons. I will be installing R 2.10.0 and MATLAB 2009b at the same time.

Changing Desktop Back to KDE

Earlier this week, I changed the default desktop interface on the ms workstations from KDE to Gnome. I expected this to affect only new users, but it affected everyone who had never changed from the previous default.

You can revert to KDE if you wish by selecting it from the Session menu on the login screen.

Adobe Reader Update

Adobe Reader (acroread) has been updated to version 9.1.1 on the ms workstations. This version - just released - protects against a potential exploit in malacious PDF files. There are new versions for OS X and Windows, too.

The latest version of R - 2.9.0 - has been installed on the ms workstations and the compute server. To run this version, use the command /usr/local/R/2.9.0/bin/R. The will become the default version started by the command R on May 25th.

Access to the Old Firefox

One ms-workstation user has complained that firefox 3 seems slower than firefox 2; I am investigating. If you wish to use the previous version, you can run the command firefox2 from the command line or Alt-F2.

Firefox Upgrade and New Hotmail

The latest version of Firefox has been installed on the ms workstations; this version (3.0.3) is now the default. The problems that arose with the late October Hotmail upgrade appear to be resolved with this new version.

Adobe Reader and Numerical Recipies

The Numerical Recipes plug-in for Adobe Reader 8 isn't working properly on the msprime linux workstations. In order to read an NR pdf file, save the file and then open in with acroread7*.

* Either run the command acroread7 from a terminal or right-click a PDF file, select "Open with" and then type in acroead7.

Using the New Acrobat Reader

In some circumstances, the linux workstations are bringing still opening Acrobat Reader ver. 7 rather than ver. 8 when double-clicking files. You can for the system to use the new version by right-clicking a PDF file, selecting "Open with" and then specifying "acroread8" (this will work in KDE and Gnome).

Adobe Reader Updated on msprime Workstations

I've upgraded Adobe (Acrobat) Reader on the msprime workstations from version 7 to version 8. The primary reason was to resolve a printing problem, but you will also notice that the printing controls are much improved you will no longer need (or be able to use, in fact) 'kprinter -c' to get printer options.

The old version is still available via the command acroread7.

As for December 10th, the command matlab will run version 2007b; until then, the command matlab will continue to run version 2006a.

Leopard (Mac OS X 10.5)

OS X 10.5 has been commercially available for two weeks now. I have been using it on my PowerBook for one week have have installed it on two other systems (a PPC Power Mac and an Intel Mac Pro). Most people will find the upgrade process painless and useful; some should wait for updates.

If you make use of X11 you should most certainly wait to upgrade: X11 (a new port based on x11.org instead of xfree86) has serious problems.

As always, I recommend either a clean install (after copying your /Users folder and any application folders to another disk or parition) instead of an upgrade: it's more work, but you start from a clean, defined point. Alternatively, you can use the "archive and install" option for a similar result.

When Tiger came out, we had access to $40 copies though a bulk purchase arranged by Wilfrid Laurier University; there is no such deal available to us for Leopard. The OS costs $115 at Titles. The Family Pack costs $199 and can be use for five systems, but I'm afraid that research groups do not count as families as far as Apple is concerned.

Maple 10 Now Default on Bluespruce, Bayes

Maple 9 has been removed from bluespruce and bayes; the commands maple and xmaple will now invoke Maple 10. Due to new university licensing policy, the department won't be able to upgrade from Maple 9 on the desktop linux workstations.

Maxima Installed

Maxima, an open-source symbolic algebra package, has been installed on bluespruce and the msprime workstations. Maxima is the descendant of Macsyma, a program upon which Maple was based - Maxima may be considered a sort of "free Maple."

OpenOffice Problem & Downtime

We are seeing problems with the OpenOffice suite on the msprime workstations. The OpenOffice applications (Writer, Calc, Draw and Present) will be unavailable for part of the day while I do some testing and sort things out. You can try KOffice or Abiword and Gnumeric as alternatives for now.

OpenOffice.org Shortcuts Fixed

It was pointed out to me today that for most people, click OpenOffice Calc, Math or Draw always brought up OpenOffice Write (the word processor); the same was true of the command-line shortcuts oocalc, oomath and oodraw. The icons and commands should now bring up the correct application.

MATLAB Licences Busy - Update

The lab in question has ordered 100 new licences but they have not arrived yet and probably won't for a week or so. We are looking into an interim solution.

The problem is that one lab on campus has processes claiming some 80% of the available licenses; we are investigating.

Maple 9 Help Fixed

Help now works in Maple 9.

Note that Maple 10 will not be available on graduate-student, post-doc or visitor workstations for licensing reasons; Maple 10 is, however. available on the compute servers.

MATLAB 2006 & Graphics Crashes

When running MATLAB 2006 on a server(e.g. bayes, bluespruce), manipulating plots may cause a linux workstation to crash. Run this command at the start of a session or .m file in order to avoid the problem:
opengl software

This does not appear to be a problem when displaying back to OS X systems nor when running MATLAB 2006 locally.

MATLAB 2006a Now Default

MATLAB 2006a was installed in June along side MATLAB R14SP3; the former version is now the default.

The commands matlab and mex will now invoke version 2006a. Use the commands matlab14sp3 and mex14sp3 to invoke the previous versions.

This applies to the Hamilton Hall msprime workstations and to the compute servers bayes, bluespruce and freesurface. Other systems will be updated in the coming week.

MATLAB 2006a Installed

MATLAB Release 2006a (version 7.2.0.294) has been installed on the shared compute servers and the network workstations in Hamilton Hall and T13-109; use the command matlab2006a to run this version. Please let me know if you encounter anything weird. I plan to make the version the default (currently R14SP3) come August.

Minor Firefox & Thunderbird Updates

The latest version of Firefox and Thunderbird have been installed on the msprime and T13-109 workstations. There are minor updates featuring security and stability patches; you may see an upgrade notice the next time you run the applications.

Maple 10 Available on Servers

Maple 10 is now available on bluespruce, bayes and freesurface. Use the commands xmaple10 or maple10; maple and xmaple will continue to start Maple 9 until June 15th.

Maple 10 will not be available on the msprime workstations until some problems to do with licensing costs are resolved.

Screen: Old News Worth Repeating

I end up mentioning the screen utility a few times each month, so I'm putting mention of it here, even though it's hardly computing news. screen is an invaluable but under-used utility. Very simply, it allows you to have detachable shell: you can work in the shell, close it down, and pick it up again with everything inside still running. For example:

From your office:

ssh bayes
screen -a
R
<crtl>-a d
logout

From home:

ssh mathserv
ssh bayes
screen -r

... and there you are back at the R prompt. If you had set an R command running, it will have continued running in the background.

S-Plus 6.2 & 7 .0 Available

The licensing problem has been sorted and S-Plus 6.2 is now available on bayes again. S-Plus 7.0 is now installed, too.

To run version 6.2:
splus6

To run version 7.0:
splus7

The command splus will continue to run version 6.2 until the end of May, 2006; as of June 1st, it will instead run version 7.0

S-Plus Temporarily Unavailable

I was surprised to learn that the S-Plus licenses which we received last week are for version 7 only; we are running version 6.2 on bayes. I have requested new keys for the current version and plan to install version 7.0 in parallel with 6.2 in the next two weeks.

GAP Installed

GAP (Groups, Algorithms, Programming), a system for computational discrete algebra, has been installed on the msprime workstations and the two applied-group compute servers bluespruce and freesurface.

Firefox Update on the msprime Stations

I've upgraded firefox on the msprimefrom 1.5 to 1.5.0.1. Sounds fabulously uniteresting, but I'm hoping that this will resolve some stability problems we've been experienced, as promised in the release notes.

MATLAB Clean Up

Having heard no objections, I have made MATLAB R14SP3 the default on the bayes, freesurface, bluespruce and the msprime systems (in place of R14SP2). That is, the command matlab will now invoke R14SP3.

MATLAB R14SP2 and R14SP3 may be invoked specifically via the commands matlab14sp2 and matlab14sp3.

I have also removed these versions (where present) from the msprime workstations and the compute servers: R13, R14, R14SP1.

Intel Compilers & MKL for OS X

Intel has announced that they will release (Intel) OS X versions of their c++ and Fortran 95 compilers and the Math Kernel Library. No release date was announced.

G95 (Fortran 95 Compiler) Available

G95 - the free, open source Fortran 95 compiler and runtime libraries - has been installed on the msprime workstations and the statistical server, bayes.

Enter g95 to run and g95 --help for options. More information is available on the G95 project page.

OpenOffice.org 2.0 Installed

OpenOffice.org 2.0 has been installed on the msprime and T13-109 workstations. Icons can be found in the Office menus in Gnome and KDE. Version 1.1 is still the default if you enter the command ooffice; use ooffice2 for the new version. OpenOffice.org 2.0 loads much more quickly than 1.1; other changes can be found here.

New MATLAB Version (R14SP3)

MATLAB R14SP3 has been installed on bayes, the msprime workstations, and the workstations in T13-109. Use the command matlab14sp3 to run the new version; the command matlab will still invoke R14SP2. If, after a trial period of a few weeks, no problems are discovered, we will make R14sp3 the default version.

Mozilla "profile not found" Problem

Following the installation of the new server, some people with pre-2004 accounts can't run mozilla because it claims to not be able to find their profile. A solution is posted in the Web section of the Computing Resources FAQ page.

Firefox Upgraded to 1.0.4

Firefox on the msprime workstations has been upgraded from 1.0.2 to 1.0.4. This release is primarily a security patch, but themes are easier to manage in this latest version. See the release notes for full details.

R 2.1.0 has been installed on bayes and the msprime workstations. For now, the command R will run the previous version (2.0.1 on bayes, 2.0.0 on the msprime workstations); use R-2.1 to run the new version.

Gnome Problem Gone

After the May server crash, the msprime workstations had problems with Gnome. Those problems are now gone.

Mac OS X 10.4 & Cisco VPN Client

The Cisco VPN Client recommended by UTS for MacConnect and off-campus VPN access doesn't work under OS X 10.4 (Tiger). The built-in VPN software can be used instead.

MATLAB Clean Up

Bayes and the msprime workstations have multiple copies of matlab. I plan to simplify things by removing all versions but the latest: MATLAB R14SP2 (version 7.0.4). Unless I hear that anyone has code that will only run in the older versions, I will remove the older version on May 24th.

UPDATE 2005/05/11: MATLAB R13 will not be removed in the immediate future.

Adobe Reader 7 & kprinter

Adobe Reader 7 isn't interacting properly with kprinter. Using 'kprinter -c' solves the problem.

Adobe Reader 7 Now Default

Given occaisional problems people have had with Adobe Acrobat Reader 5 on the msprime workstations, that version has been removed. Adobe Reader 7 is now the default version and should work via the command 'acroread', when double-clicking on files and via Mozilla and Firefox.

Improved Spam Filtering

SpamAssassin on mathserv has been ignoring messages flagged as not-spam by the campus level spam detector since the latter was implemented. Unfortunately, this has resulted in an increase in the number of spam messages reaching inboxes. SpamAssassin (actually, procmail) is now configured to ignore (actually, remove) the campus-level tags.

MATLAB 14SP2 Installed

MATLAB 14 SP2 has been installed on the msprime workstations. Some problems discovered in SP1 seem to be fixed in this newest release. You can try the newest matlab with the command matlab_r14sp2. The release notes have more information on service pack 2.

Default MATLAB Back to R14

On Tuesday, I made MATLAB R14SP1 the default version on the msprime workstations in place of MATLAB R14; some people are having problems with this installation of the newer version. While I find and fix the source of the problems, I have made R14 the default version. Recall that specific versions of MATLAB can be invoked with the commands matlab13,matlab14 and matlab14sp1.

Default MATLAB Updated

The msprime workstations have MATLAB releases R13 (ver. 6), R14 (ver. 7) and R14SP1 (version 7.1) installed. The command matlab now runs R14SP1 instead of R14. Specific versions can be run with the commands matlab13,matlab14 and matlab14sp1.
